First thing first, your not giving it the fuel it needs and I bet its running lean.

Upgrade the injectors and match the MAF then dyno tune.

There is ALL your power loss there.

Now I honestly must say to anyone doing a stroker swap, I have seen very high compression 331's and 347's with AFR 185 Heads,split comp cams, headers, either racing fuel or meth injection make very nasty numbers.
