Brake recommendations
I'm looking for some opinions about the brakes on my 2011 V6 with the MCA package, 6 speed MT and 3.31 axle. This car is a daily driver, and as much as I'd like to do track days and such, with a college freshman and another just graduated from college, that's not in the cards. The car has just over 35,000 miles and I'm starting to get a little pulsation from the front brakes, so I guess it's time to start thinking about replacements. I've thought about doing the GT conversion with parts from Roush take-offs, but I'm not sure that for my purposes I shouldn't just buy some premium 12.4" rotors and pads. Any thoughts?

The GT is no real upgrade (if any), if you want to upgrade look for someone selling their Brembos (calipers, rotors, pad) for cheap and get those. I have seen them for sale used anywhere from $300 (just calipers) to $500 for everything. Also would be a good idea to upgrade to SS brake lines.

The 2011+ V-6 has the same front brakes as the older GT's 12.4". New GT's come with 13.2's but frankly it's not necessary.
Stock sized will work just fine for your use. Put some good pads on the car, I most often use/sell/recommend Hawk HPS and you'll probably be quite happy with the stopping of the car. If you need rotors we have those too. There are all kinds of to be honest rotors don't actually stop the car, the pads do most of that. Stainless lines, good brake fluid they all help. But pads are what deliver the friction. Lines and fluid can get more force to the brakes and can help feel a lot too.

Sam, I was originally just going to upgrade the pads as you suggest, but the slight vibration I'm getting makes me wonder if I wouldn't be better off with the larger rotors (if I can make the conversion cheap enough) since I'm apparently going to have to replace the rotors anyhow.

If you need new rotors you need new rotors. But going from 12.4 to 13.2 is not a guarantee that you will never warp one of those. And frankly the shake can be a number of things from pad buildup on the rotor to funky balljoints (the stock ones aren't the greatest).
And there are fewer options that are cost effective for the 13.2" rotor the next time you need some than there are for the 12.4's. Also, I had a 2007 GT, and a 2007 Shelby GT. Both were driven HARD and I never had rotor warping issues with the 12.4" stuff street and autox. And we used the brakes enough that the rotors would be blued.

Sam, thank you very much for your guidance. You've been very helpful. I'll stay with the 12.4 rotors ... after I finish getting my daughter moved to Charlotte and her first real job as a college graduate! For reasons more complicated than are worth explaining here, I may not buy the pads from you, but I'll definitely be talking to you next spring when I want to replace thee shocks and struts.
