Nope, the basic V6es dont have fender holes
as they dont have fender badges.
Been living under a rock?
It would look funny to have two holes there
without a badge.
Dont all S197s have fuel fillers in the trunk?

Actually there are lots of V6's with fender badges.

How big are the prong holes? If they're less than DIA 3/16", you might be able to mask them off with some tape and fill them in with bondo w/o removing your fenders. If they're larger than that size I'd recommend removing your fenders. Bondo's relatively easy to use and with a few practices on mixing and getting a feel for it.
As for color buy some touch up paint from FORD and apply it. Not sure if you would apply clear over it afterwards or wax your car to blend it in.
But i do know that
$600.00 includes removing, filling, painting both fenders.
$1200.00 you're getting jacked.

on the fender. S197 V6, no fender badges
as produced at the factory. V6 PonyPackages
get fenders with holes and tri-bar pony emblems.
GTs get holy fenders also with GT emblems and so on.
Only 5 or 6 different combinations with the base
V6 having no emblems on the fenders.

If it was me, I'd take a weekend and pull the fenders off. Take a small piece of lke 12ga steel or alluminum and epoxy it to the inside. Mask it off, and fill the outside with bondo. Lightly sand and paint with the touch up paint from FORD. I've seen some people use nail polish (since it has a clear coat) for small scratches and have really nice results, but in your case I'd steer away from the NP since most people will be inspecting it hardcore to see how you did it.

I would try to get more than one estimate, some body shops don't have time to do small patch work so they charge higher prices to make it worth there while. You might want to check around town.
I am not saying that you want to go with the cheapest, but I would def. get a second opinion.

Like I said for mine because both the silver and black of my paint are not Ford colors I could not do it myself. I might have not been clear before. The 1200$ was for painting both fenders and my hood then blending it with the pin-stripe then clear coating hence the high price. It might be easier to see why it is so much once I post some pics though.

Well I went in and spoke to a guy a the body shop who has the same model Mustang and he quoted me roughly 1200. I would definitely agree if you have a stock body kit and paint job to just go ahead and find a sixer of similar/same color without it.
However, I have a 2 toned paint job with a pin stripe so to paint both my fenders and hood then clear coat and blend it all will be outrageously pricey. Instead I'm just having him paint each of my GT's black as he has on his and I think it looks a tons better. I'll try and get pics when I can.

A brand new base V6 fender from Ford retails at $160...
So you'll have $320 in parts ($200 if aftermarket), the balance would be then, $880 in labor and materials. Outch!
I'm pretty sure you can find a more honest shop.
