On my last car I used plastic hole plugs from home depot and painted them with touch-up paint to match.....didn't look too bad

go to Lowes or Home depot in the hardware dept look for little black plastic hole plugs in 1/4 or 5/16 size they have a flat face just push im in the holes and yourdone they almost disapear on a black car use some touch up paintof your color otherwise. its just nuts what they do at the dealers, when I went to pick up my 07 vert they drove it out for me and low and behold they had drilled two holes in mine also, not even centered. I went BASEEERRK then went and got the hole plugs,not perfict but OK

I went to Home Depot and got a set of metal caps. They just pop into the hole. Then, I went to Autozoone and bought some touch up paint. I painted the caps and installed them. You can barely tell they are there.

If it makes you feel any better even if you did not have the holes there are 2 dimples where the holes would go so the dealers can't miss the spots.

I have thought that if I ever wanted to fill mine in, that I would try using some black silicone caulk/sealer (the kind that has a glossy finish). Give it a real slick smoothing over and the holes should effectively disappear. This would only work on a black car, of course......
