The place where rust will eventually show up that you won't be able to get rid of is the very edge of your contact areas. As this slowly spreads, it will get farther and farther away from the brake pad such that the pad won't be able to knock it off when you drive.

The best way to prevent this is by not letting the brakes sit with rust on them for very long. So if you aren't driving your car for 2 weeks, and the rust just sits there, any moisture in the air will allow the rust to spread, so take it around the block, knock off the rust, and try to keep it away from the moisture.

It's a fact of life. Every car on the face of the planet does this. Exposed metal is going to have surface oxidation when it encounters moisture. Move the desert or live with it.
