You need to return the car back to the stock intake and tune and then drive the car again for about 20 minutes. The monitors need to go through there cycle of checking things out. The fords are very easy to get the monitor to run usually some in town driving and some short freeway trip gets enough of them to be complete to pass.

I just ran into the same problem here in PA with my F150. I have an XCal2. The problem is, when you change your tune, it resets the computer (same thing as if you disconnect your battery for 15 min or so). When you do this, the car has to go through a "Drive Cycle" before it will start monitoring emissions. I think the code the shop was getting was P1000.
Bestadvice is to go out and do some driving. I put about 250 miles on and took it back and it passed. If you change it back to 'stock', this will not fix it unless you go through a drive cycle. Here is a website describing the 'drive cycle': http://www.obdii.com/drivecycleford.html
It looks like a PITA. I didn't do that exactly as described, but did try to incorporate some of it while driving.
