RE: Xcal2 or X3 ?
I'm not exactly sure but i talked with some mustang guys here in town and they told me just tokeep my x cal 2 there isn't a big difference...so i did, lol.
I do think the x cal 3 can hold up to 6 tunes tho opposed to the x cal 2 only holding 3..correct me if im wrong?

Or does your unit actually have a physical problem?
Mine got the infamous bluescreen of death when I attempted to datalog with it and could not be revived by me. SCT had to completely reload ALL programs from scratch not just the updates to revive it. They were able to do this via Remote Access. This does require a high speed connection though. Otherwise the unit would have to be mailed back to them.
Mine is working flawlessly now. However I think their may still be lots of units in the pipeline with the old firmware loaded.
The only real advantages I know of are a larger memory on the X3's so they can hold 3 custom programs for 2007+ Autos (This has been an issue for some X2's) and larger Datalogging Memory. However some of the Tuners seem to prefer them to the X2. I wonder if there are some hidden features that are an asset to the program writer we dont know about.
