Mine rubs too. There is a few spots where you can see the boot leather is worn. I turned the horizontal piece out a little so that it would not rub going into first and second.

Are you positive your re-installed your boot the proper direction? The boot is not symetrical. It may be backwards....
Also, if you have an early build MGW shifter, the piece below the boot that the shift handle goes into...They had bolt heads protruding on the drivers side, where there is closer clearance. Solution to that is to simply flip it over, so the bolt heads are facing the passenger side, where there is a ton of room......

RE: Mgw shifter damaging my leather boot
My shifter did the same thing. The problem is the little block that clamps onto the shifter and clamps on the threaded rod which the **** goes on. I can bet money that everyone having a problem with rubbing has that block angled to one side. This causes the corner of the block to rub when putting into first/second or fifth/reverse. Mine wore a whole completely through before i decided to do something about it. All you have to do is pop off the leather trim piece and use the allen key to loosen the two allen bolts and straighten the block front to back so it doesn't rub anymore. Initially I had it angles towards me to bring the shifter closer to me but I straightened it and it was fine, you'll ge tused to it.Throw some threadlock onthe boltsfor good measure. To replace my worn leather I went to redlinegoods.com and ordered their shiftboot, ebrake boot, and center console pieces. Quality stuff. Lemme know if this fixes all your problems!

ok I fixed it. I turned the boot around so the smaller side was towards the front..to make it tighter, and I readjusted the shifter piece so it won't rub on anything. I even raised the shifter up so now it doesnt hit the rubber boot on the inside of the shifter..making it easier to shift and smoother too

As a preventive measure, you may want to line the inside of the boot with duct tape to give it an extra layer of protectino just to be on the save side. I wish I had thoguht of that before my boot got ruined. I'll be replacing mine with the redline boots also. when I do, I will use the duct taper just to be on the safe side.
