I have an 08' alloy too. I just checked and no bubbles. I would guess the warranty would cover this. Its a bummer though! Upload the pics when you can.

Why in the world would you get a new ROOF for bubbles in your paint?

I suppose it depends on if its a paint issue or a rust issue.. if its rust, then the metal needs to be replaced.. if its just a paint problem then its an easy fix (relatively).

u wouldnt get a new roof for bubbling paint. unless the bubbles start to peel away and the metal rust then maybe a new roof but u said its a 08 so the rust wouldnt be to the point of putting new metal in if it did rust. they can just repaint after then grind the rust away

If you mean the roof has to be replaced, then lay off the pipe!

There's no way that you would have rust all the way trough with something that new!
If by some miracle, there was... a tack weld would fix that.

To the OP, you will never get a new roof from Ford's warranty or any Insurance company for some like that.
Besides, you don't want the dealer to replace your roof, believe me...

I think you're in for a roof repaint, after correct treatment of those bubbles.
