did that but code came again, I did notice by the installation, that one of the connectors to alternator, that the rubber hood to one of them had a holde to it, but just the rubber, that goes over the connection on the alternator.

ok i think what i would do in this situation
is unplug the negative battery terminal, then
open up the wiring harness to get a look at
and trace the wires that go from the alternator
to the PCM.
not sure what could be wrong with a new alt
unless it was bad to begin with.

just had the alternator tested, they tested on battery, 12.5 when engine off and 14.5 when on, they also test amp which was also ok, this is weird, it drives fine, but when I come to a stand the engine gets down to 500 rpm 2 times then go up to 900/1000 again which is normal, but always gets down and battery lights gets on after 40 sec after I start car everytime.

If you still have your original alternator you might want to
reinstall it to see if it goes back to original problem, 0340 codes,
then you'll know if it's new alternator problem, electrical issues
always a pain especially when you don't have easy access to
parts and test equipment. Another thought, when you had to
relocate plug, twisting case?, may have pinched/broke wire inside
alternator.

You may get the proper voltage but there's something in there that's generating a weird signal traveling along the current that's causing some electrical component to behave strangely. It's basically some form of interference.
It's still possible it's a short or open wire in the harness which can be verified by what others have said, check the wires or put the old alternator back in (assuming you still have it, I had to give up my old one) and see if that code remains or goes away.
