Need Help with New Rotors Shaking While Braking

So I have tried pretty much everything at this point and still get the vibration, not as bad but still pretty bad. I am convinced it must just be bad front rotors, the hand brake didnt give me any shake.

Having worked for a brake manufacturer, here's my take.
The number one cause (normally) is a warped rotor. Any brake shop can put a micrometer on it and see if they are out or not.
If not, then I wonder whether you either have the hub back on properly, or the caliper is mounted properly....
HOWEVER: before you do any of this put new pads on.
You could be wasting a lot of time and aggravation, testing stuff that's not broken.
Change them first, then see what else may be an issue if necessary.

I had to get GT caliper brackets because I was told thats all I needed to upgrade to the larger front brakes. Are the GT calipers and brackets mounted any diff? I sanded down the pads and look smooth so I really doubt its them.

CDC told me that I only needed to change the bracket that held the caliper. They said the V6 and GT caliper were the same and only the bracket needed to be changed. The GT bracket sets the caliper further back. Is this not true? Are the GT calipers different?

This seems strange to me... I thought the V6's came with single piston calipers, but it sounds like I was wrong.
Were the brackets side specific? Is it possible that you put the left side bracket on the right side and maybe things aren't lined up right?
Do you still have your stock rotors and brackets? I'd swap those back on. If the shaking goes away then you've narrowed the possible causes to the new rotors or new brackets. Maybe take the rotors to a machine shop and see if they are warped.

I checked the ford parts schematics and the part numbers for left and right caliper brackets are the same so they aren't side specific. Not sure what your problem is, but good luck getting it fixed up.
