Water in my trunk! Help!
If the area where the water originally pooled inside the trunk contains grit and dirt at the bottom, then the water is being splashed up by the tire and coming in through an opening on the bottom portion of the car, e.g., a poorly sealed/unsealed seam or a leaking/missing grommet in the wheel well or quarter panel area, etc.
If this is the case, then dry out the area where the water pooled, jack up the car, remove the wheel, and spray the wheel well with a hose. If water reappears in the same area inside the trunk, then check the wheel well for any open seams, loose or missing grommets, etc.
If no water reappears inside the trunk after spraying the wheel well, then spray underneath the quarter panel area, and check for water. If you find any, then check the quarter panel underside for any opening where the water can enter the trunk.

do you have the Shaker 1000?
If not, then you have a hole in the bottom of your trunk. Make sure there's still clear tape over it.
Don't think that's the issue though. There's a lot of water that drains off the car and goes around your trunk, so check the drain paths to make sure they aren't blocked.

Your car a vert or coupe? If a vert, check to make sure the glass in the top isn't coming loose from the vinyl. My sisters did this and she had to get a new top installed. Over $1600 and NO help from Ford on what is obviously a manufacturers defect. If a coupe only thing I can suggest is getting in the car with a good flashlight while someone outside the car runs water over it with a hose. Did that with a old Dodge Daytona and found a seam under the dash behind the fuse box that wasn't sealed from the factory. Got some 3M seam sealer from a body supply and was good to go. Good luck with it and let us know if you find it.
hmm when I went out to get my jack out of my car today to swap rims. My entire spare was under water. after getting the tire out. I pulled the two rubber plugs at the bottom of the spare wheel well and viola all the water drained out of my car. I even had water in one of my black rims that got a big 4 inch hole on the deep inside part of it. Not sure how that hole got there, prob. the dealer or scuba team pulling my car out of the pond.
