Starting in 2007, all Fords came with a 5 year - 60,000 mile powertrain warranty, that includes the transmission. You should be good to go.

When I was a child, I worked at a "national" auto repair place. Had a front end tech with a five foot cheater bar. He'd lift a car, call the customer back, and show them how everything was DANGEROUSLY loose!

Is it possible that the alignment is simply alittle off which is causing the inner tire wear? Too much positive camber, right?
Either way, get a second opinion. Find a private owned business, and don't tell them anything about the ball joints. Just ask if they can check over the steering/suspension and see if they mention it aswell.

Mustangs call for a whole bunch of negative camber. Thats a characteristic of cars with good handling. Mine is -.75 and -1.10 after alignment. The negative side of this (literally) is inside tire wear.

A little tap on a curb and your alignment is off, hence the inside tire wearing.
I agree with Nukey, I call call BS on bad ball-joints with only 43K miles.
Those guys tried to take you for a ride and it's typical in that business...
Sadly, they get away 8 times out of 10 with that kind of scam.
Last time I did an alignment on my F150, they pulled the same cr@p to me.
They said they can't align it properly because the joints were bad.
I answered them with more BS by telling them that I replaced them 6 month ago and that they need to be smarter than their equipment if it's not defective, lol.
They came back and said everything checked out on the second try, double lol.
After I paid the bill, I told them that my joints were never replaced, triple lol.

If they are 18's & 19's, going with 17's could reduce your clearances below that of Ford specs and as a result, if your suspension has to swing a certain distance, you could wind up ruining the rim on the inside.
Sorry, that might not answer your question or this might not be what you want to hear, but I admit I do not know the answer.
I don't think alot of folks have done this mod and put on 17's.
