Install question about CAI on 2011 GT Auto

Default Install question about CAI on 2011 GT Auto

I got my C&L CAI and installed it the other day. I had an issue with the install that I really didn't understand so maybe someone here can help me.
When I got the new CAI in place and went to hook up all the hoses back the smallest one had a plug to use to close it off for a manual transmission and a screw in plastic nipple for a auto trans car, which mine is. But the instructions tell me to cut the plastic clamp off the end of the hose and just push the rubber hose directly over the nipple. My problem with this is
1) I don't understand why it says cut the plactic clamp off when it will fit over the nipple as well. and
2) if I cut the plastic clamp off then how will I ever be able to put the stock airbox back on my car if I ever have the need to. Will the rubber hose fit over the stock air intake plug?
Anyway, I did not follow the instructions and just hooked it up by pushing the plastic clamp over the nipple and it seems to run just fine. By the way, why do you just close the plug off on the manual trans? And what does this small intake plug do anyway?
Can anyone advise me on this?

Has anyone put a C&L CAI on a 2011GT auto? How did you resolve this issue?
