According to This , you put the jacks under the rear.
How and where you lift the car to get it up high enough to actually put the jackstands under the axle is whatever you're comfortable doing (and might even depend on how many floor jacks you have available).

The axle has to be supported on jackstands in order to place it at ride height for Step 8. If the axle is not at ride height and you adjust it to be centered, it'll drift off center when you put the car back down on the ground.

Half a inch shouldn't affect anything too much. Front caster would drop by about a quarter of a degree, the axle would shift very slightly, and pinion angle would change a little (maybe half a degree). You probably wouldn't NEED to re-align anything, although you might benefit a little if you did.
