Engine Replacement Issues
Hey Guys....I have a 2006 V6 that the engine conked out in. I picked up a 2009 motor to have thrown in there. I just got off the phone with the shop and he said that they got the replacement motor in and its running, it's just throwing a ton of codes. He said that since the motor is from a 2009 and my car is a 2006 the harness might be a little different, so they are going to try to swap those. I was under the impression that the harnesses are the same and if they weren't things wouldn't connect. I know they made some changes to the GT harness throughout the model years, but is that the case for the v6? Do I need to look at getting a replacement computer? He said he didn't even recognize some of the codes...this is a Mustang only shop...so I would think they know whats going on....any ideas?
Are there in fact any differences that would prevent a 2009 motor from being installed? The only thing I can think of is that the engine may have come from a manual and my car is an AT. Would this necessitate a harness swap though??

He said it threw a ton, I'll have to call back and ask for some of them so I can research...but he was knee deep in dyno issues. He had it fail and needed to finish 2 other cars today so I let him go. I'm just hoping I don't need to get a 2009 ECU and then get charged for that install & reprogram so my keys will work...
