If i were to buy a new motor from a late model 2v 4.6L, what year would I need to look for to match up to my 98 GT parts and accessories? I think I remember reading about how ford changed the water pump in 2001, but could my old pump work on it?

I would actually look for a 99-04 PI engine. You will have to change a few things but the hp will be a lot more. That is my suggestion as I did an engine swap in my 96 to another non-PI engine and have regretted it.
Try looking in junkyards for a donor car to take the engine from.

Yeah, I'm going to put a 99-04 engine in, but i was wondering what all i'd need to get... what changed over the years, and what won't fit from my engine now to the new engine?

get a 96-98 cobra block with the comp and wiring harness it will drop right in for the most part, somepeople say there is a difference between the gt and cobra t45 trannies, when the only difference is the spedo gear and the mounting positions of the tranny, and since u would be dropping it in a gt chasis u can use your gt tranny.

if youre going 99-04. get a 00+ the 99s have a different pulley setup i believe, but all im really sure is the 01 2v is a direct swap, everything will transfer over, though you may need to move the alternator and reuses your coilpack brackets. my swap was an 01 motor into a 96 gt though, and 98s have a returnless fuel system so thats the only difference i can see in your swap. if anything thatll make it easier to swap your fuel **** over. your tranny will bolt up no prob, your ecu will be fine (get a 01 tune for it though, but itll run just fine without) your wiring harness will be fine, and i believe the accesories should be fine. we used the ones off the newer motor, so you may want to check into geting a new waterpump etc. id do that anyway just because you might as well while the engine is out. also look into a new starter, clucth and headers. goodluck

Where did you get your motor from? I'm looking at just getting a reman for around $2k for the full motor w/o accessories. My dream would be to get a built motor, but I don't have the funds for that. The plan is to put the new engine in, and slowly put together a bulletproof engine using the old block. But for now, my old one is getting tired with 140k miles on it.
Does anybody know where i can get a new/ low mileage PI motor for cheap? How about a built low mileage PI motor for less than $3000?
I'm going to be doing all the install myself because I can't afford shop cost... so I'd like a longblock.

check out www.car-part.com for a used engine out of a salvage yard. You should have no problem finding one under $3000 with low milage

i also wouldn't get a 99 because the 99's had a bunch of recalls and TSB's. 99 was the first year with the PI engine so it had some bugs. they fixed a lot of them in the 00's
