Default reflash help

Today, my battery went dead on me, so I had my freind pull up in his eclipse to give me a jump. I had a phone call and had to run inside to answer it. When i came back he was trying to jump it without, grounding one of the cables to the block like you need to do with these cables. The cables where smoking when i came out and i quickly yanked them off. After trying to jump my battery the correct way the battery was plain dead. I went and bought another battery. There is a sticker under the hood of my car, it says a ford approved modification has been made, "pcm reflash". After putting the battery in, I was worried my car would be ****ed up. It still runs/idles/ and everything else fine. But I keep thinking that something is ****ed up with it. Did changing the battery, or the way my freind tried to jump my old battery mess up this reflash, or maybe the alternater? Or am I just being peranoid?
