96-98 vs 99-04 headers Question?

Hello all I am new to the boards but have beenplaying withMustangs for the last 20 years or so.
As I get into the newer models it is awesome but different for sure.
My question is, What is the big difference between a 96-98 and 99-04 shorty headers for a 2v 4.6?
I am pretty sure the flanges are the same but what about the outlets?
Is it possible to modify the exaust flanges (on the x pipe)to use 96-98 headers on a 99-04?
I am being told all that is needed is to flare one side of the exaust pipe a 1/4 inch or so and the other side will fit. ?????????
I know longtubes would be the best bang for the buck but I could get the shorties for almost nothing but my time to put them on. btw They are JBA stainless.
Any help would be appreciated.

i just put a 99-04 midpipe on my 97. The passenger side lined up and fit perfect. The drivers side, the studs on the factory exhaust manifold were out about 1/4 inch each way, so I had to cut away some metal on the midpipe. It's pretty easy to make it work though, I'd get em.
