Can your heater core lines be backwards?

Can your heater core lines be backwards?
I was just wondering if it mattered which coolant line went to which heater cool bung on the firewall? I think mine are backwards but it would really be a pain in the *** to run them the other way. So I need to know if it would make a difference.
