What's already been done to your car? You would be suprised what can be hand crafted, and you can be suprised what happens to prices when you start using words like cobra and brand names. =D
If your mid pipe is stock then change it, otherwise just chop it down, if you buy aftermarket long tubes, they will come with flanges.
The stock mid pipe is complete garbage, but buying manifolds seems wrong, imo long tubes or go with what the car came with.
If you can weld, you can pick up any off road h pipe on craigslist for probably $50, and then chop it up.
I got a pro chambered H, and the turn down mufflers, all Mac, brand new for $50, and then he gave me his wiring harness's because he swapped his.
as long as your engine is complete, when you do the swap, you just have to worry about making it fit.
Complete to me is engine,tranny,comp
I haven't poked around a 5.4 at all, whats up with k member?

I don't know what ezking is talking about but good luck with buying long tubes for this swap. No 4.6 long tubes are going to fit will out serious modification. Your choices are custom headers, stock cobra manifolds, or I know a set of shorties work on the 2v swap not sure about the 4v though. Just take a cheap aftermarket mid-pipe and widen it.
I am definitely with sstang about the k member, it made all the difference in the world with my 5.4 2v swap.
Did you get a wiring harness with the engine? If not you're going to need to work on extending some of the wires. Not sure if the Navigators are COP but if they are, there's not going to be anywhere to mount your coil packs on the timing cover so you'll probably have to make a bracket or switch to COP.
Is your car a manual or an auto? If it's a manual you'll need to buy a new fly wheel for the 8 bolt crank.
That's all I can think of right now... but I'm sure there's more.
