I would do some research before you deal with any company about this. You could do a quick search on other forums as well if you want to see what any companies reputation is. It may just save you some heart ache later.

Default UPDATE

Ok so the head mechanic called me this afternoon to say that when he started it up to look at it, the knocking had stopped. He seemed to be in as much shock as I was. He said the only similar experience that he had to this was a long time ago he was working on a diesel truck that had a chunk of carbon buildup get into the motor and cause a knock. After a little while of the owner driving it around, it made a loud noise and puff of smoke and then it ran fine afterward. He asked me again if I was sure I hadn't dropped anything in the heads when I had the intake off. As I said before I am 100% positive nothing metal got dropped in. The only possibilities were a small amount of coolant and buildup around the gasket area that we wiped off the heads when we pulled the manifold. Anyway, after considering getting rid of the car and buying something else since the labor and parts for the new motor was going to be about $5100, it seems like everything might turn out ok.

I'm having him check the coolant system for any leaks and I'm thinking about having him replace the plugs, injectors and coil packs since some of them may have gotten contaminated or damaged when I pulled them. What parts should I use?

And are there any engine parts that might be like getting stuck that would cause a knock? Could it start knocking again in a month at random? I know a good amount about cars but I dont know too many specifics about the parts of a motor. I appreciate the help guys. It's been a long week lol.
