The trannys for the 4.6L and 3.8L differ. The 3.8L uses a T5 and the 4.6L uses a t45 or t3650 depending on the year model. The T5 will not bolt up to a 4.6L engine.
i thought you just needed the correct bellhousing to bolt it up, but i may be wrong
On both the T-45 and T-3650 the bell housing is also the front cover/internal shaft bearing mount for the transmission. It is not separately interchangeable as with many transmissions, like the T-5.
One other issue is that even the late model V-6 T-5's are only rated for 300 lbft input torque (there was apparently Cobra spec T-5 rated at 310). Even a dead-stock PI 4.6 wil be right up against this limit.
