My 04 GT has some engine rattle when I first turn it on in the morning. It sounds like it's coming from the top of the engine. The noise stops after 10 seconds or so and doesn't sound again 'till the next morning. Does this have to do with the placement of the valve train component's distance from the oil pump? Is my enging in any danger or is this common of newer 4.6's?

Mine doesn't do it with 22,000 mi.Take it in for warranty work.I did have a Lincoln MK VIII that made this noise,it was the cam chain tensioner.Ford had a fix for the noise but it supposedly cost $1200.

if your warrenty is not voided, you should have no trouble just have a dealer look at it.
