Multiple mis-fire codes

Multiple mis-fire codes
Okay, here's what got me to this point:
I had a Steeda timing adjuster on the car for several years. I recently bought an SCT tuner, so I reset the Steeda timing wheel to 0, which puts it back to factory and essentially makes the TA transparent to the ECM. It works fine this way.
Saturday, I decided to move the timing sensor from the Steeda mount and re-installed it into the block. I cleaned it first. This really puts everything back to stock and she started just fine.
Today, however, she's throwing multiple misfire codes. I checked all the connections and reset the DTC. A little while later, they cam back.
Any ideas? Will disconnecting the battery and allowing reset help? My next logical step is to install the stock tune and see if the codes return.

He cleaned the crank position sensor, not the engine...
The CKP is a sort of odd-ball thing, though I don't know why it's just a Hall sensor, that doesn't seem to like being moved about a lot. We took the Steeda adjuster off my brother's '99 and had the same issue as you (are you getting P030x misfire codes?).
Went nuts trying to track it down and finally just replaced the CKP, $30 at Advance, and all was well. If the connector socket looks bad you can get a replacement for that too...

Thanks Cliff, those are exactly the codes. I cleared the codes and disconnected the battery for a bit. Drove it yesterday afternoon and today without the codes returning. Hopefully it's done, but if it comes back, I'll buy a new sensor.
