Default Bad tune or is something else going on?

Alright guys this is my first post so go easy. I have an 02 mustang gt that just recently had trick flow heads(44cc) and track heat intake,comp cams stage II,30lb inj.,90mm Lightning MAF,and Mac long tube headers/mid pipes. Here is the problem-the car tends to have a rough time idleing with the occassional shut down. Have tested and or cleaned the TPS,ACT, and AIT and all have tested good. Have also cleaned the throttle body to no avail.
Just had it tuned by the local guy (very limited BTW) and he was unable to correct it, but then again he was unable to get only 289 hp out of it so I am questioning his ability to tune. I also have loss of hp at 4500 rpm. Other than that she does run well. Any help with the idle and lack of hp is greatly appreciated.

What kind of intake are you running? Back when the Mach 1 was new, K&N had idling/dying problems with their CAI. According to Brian Young, the Ford calibration engineer for the Mach 1, the MAF required a certain amount of turbulence to accurately meter the air entering the engine.

This turbulence was provided by a screen in the OE intake but omitted in the K&N CAI. I know several Mach 1 /K&N CAI owners who solved the problem by rigging the OE screen into the K&N CAI.

Note: Other CAIs, notably the C&L system, are designed to work without a screen for turbulence.

You cleaned your intake. How about the MAF?

I know guys clean their MAFs after over-oiling air filters, but I spoke with an engineer at the world's largest manufacturer of MAF sensors who strongly suggested cleaning MAF sensors causes more problems than it solves.

The intake tube came with the track heat manifold. But as far as cleaning the MAF i have not as it was brand new. I have gone through every vaccuum lines,sprayed soapy water around intake to test for vacuum leaks and found nothing. It's worse when the car is cold though. This is becoming irritating to say the least.
