03 cobra/mach/bullitt brakes need spacers up front for brake clearance and the rear you need to grind the caliper down. On my IRS, I even have to grind down part of the lower control arm. Only slightly and its nothing structural either.
Stock GT brakes, just buy the wheels with the right offset and backspacing and you'll be fine. No spacers or modifications needed except I suggest rolling your fenders.

The 96-98 calipers stick out a little more than the 99-04 (I also had to grind them down a little) so 7/16 worked for me
I'm almost certain you are gonna need at least a 5/16 spacer with 4.5 backspacing

For 99-04 v6/gt brakes you will need a 5/16 spacer on the front, no spacer on the rear for both 4.5 and 5.5 bs wheels.
For front cobra/mach/bullitt brakes you'll need a 1.25" front spacer.
For rear cobra brakes, you need to shave the caliper down but do not need spacers for both 4.5 and 5.5 bs wheels.
For irs, you'll need to shave the irs lower arms slightly if you have 4.5" bs wheels.. 5.5" does not require shaving
