Default Manual trans shifting issue

I just swapped in a 2.3 out of another '90 mustang (guy was doing a turbo swap). It runs great, I did new water pump timing belt plugs etc. When I get in and start driving everything is just fine and dandy, but after a while it doesn't want to shift into gears while the engine is running. Turn it off and it'll shift normally, but if its running reverse wants to grind like a bitch, and 1-5 just dont go. If i'm moving its ok too What can I look at?

Sounds like the clutch isnt fully disengaging, check your master and slave cylinder and make sure there is enough fluid.

Brilliant idea, except for the fact that he has a cable operated clutch.

OP, check you cable, make sure it is adjusted properly. If there is slack it is not disengaging your clutch. Sadly if that is correct, you have an internal problem. It could be as simple as a TO bearing, or it could be a sprung spring.

Quick question, you refilled the transmission with gear oil when you installed it right? That could account for a bit of the grinding.

The first and most obvious think i can think of is the pilot bearing, did you check/replace the pilot bearing before the new engine was put in?? A bad pilot bearing will let the input tilt down pushing the clutch disc onto the flywheel on top and pressure plate on bottom causing slight drag. I just had this issue with my car.

I was really pressed for time for this swap, didn't even think of checking the pilot and throwout(?) bearings. and I filled her up with mercon V since it calls for mercon. I'm thinking I'll try replacing the dog bone cable with a bolt, hoping it'll be a good bandaid until I get back into the trade. I dont really want to pull the tranny out on the ground
