We have one of each. My 93 and my wife's 96 Cobra.
The 4.6 DOHC is a completely different animal to work on. Not necessarily harder, just completely different. There really aren't a lot of mods available for it. I've done pullies and CAI, gears and cat-back and I've got a Kenne Bell that she's getting for Christmas. After that, plans are for a T56, long tubes and an X-pipe. There are cams available, but they're god-awful expensive (you have to buy four after all) and there are aftermarket throttle bodies, but that's really about it. Aftermarket intakes are next to non-existant. Swapping to 99-04 heads and using a Terminator blower is sometimes done, but see my first point about working on them.
They're really nice cars and very fun to drive in stock form. But dollar for dollar you get much more bang for your buck powerwise with a 5.0.

Of coarse most people are going to say to keep your 5.0 but its your opinion. Yes, 5.0's are a way better "bang for the buck" deal but if you want a 97 Cobra than go for it. If you want something newer than look for a 94-95 Cobra, than you will get the best of both world.
