now i have a vibration

Did a t-5 tranny swap woulnt run found out it was a bad ecu, now put in old one and it runs but there is a vibration in the engine when it in nuetral and you can feel it when you driving what is causing this, it has 50 oz unbalanced flywheel resurfaced and a new cluctch also new u joints?

you cant run a auto ECM in a 94-95 manual car.
