Can a 2016 Automatic GT run 7.40's without...

loss of warantee? What upgrades would void the warantee? Cold air, tube headers, 3500 stall converter, supercharger, aftermarket tune???

No. And all those mods (CAI being the exception) require a tune and will void your powertrain warranty.
