Default PCM gone bad or canbus issues

I’ve got a 2006 mustang project car that I decided was a perfect platform for the 2012 gen 1 coyote drivetrain (car originally was the v6 4.0 pre swap) and my first real project at drivetrain swapping a vehicle. Long story short and several months later, I successfully replaced the 2012 drivetrain into the 2006 body with minimal-ish issues, up until this point. I’m trying to put a tune on the pcm to allow for a JLT CAI to compliment the long tube headers that are on the engine, but from what I understand the pcm is not transmitting the ECM strategy to the tuner so the tuner cannot connect in any way. Previously the pcm had a pats delete put on it, and had a base tune loaded on, but later what turned out to be a loose ground caused issues loading on or even connecting to the pcm, with a code reader or with sct and hp tuning devices. The ground was fixed, but now the pcm is not connecting still with the tuning devices in any way besides showing real time data of the vehicle (ect, afr data, etc.). Originally myself and a mechanic in charge of the tuning thought the loose ground would solve the issue, but now I’m wondering if the PCM data is corrupted, or if it might be a problem with the canbus wiring, which admittedly I did myself with outside help of developing a requiring plan, utilizing the 2006 body control harness and an adapted 2012 connector for the 2012 pcm. Essentially to make a long story long, is it the PCM being corrupted from the loose grounding issue, or could a bad wiring connection in the canbus wiring I did have caused the pcm to no longer transmit the ECU strategy to any tuning devices

So far, I’ve used several basic code readers, as well as the diagnostic features on a few tuning devices, and the only real codes that have popped up are srs and abs modules having no communication. I have been thinking that the issues might lie in the FEPS wiring, the CANBUS wiring, or the obd port itself, if the PCM is fine, but as far as how to utilize these ideas to find the actual issue, I’m at a loss. Forscan might be my next go to, but I was hoping that I might be able to diagnose the problem myself without utilizing additional resources, or taking it in for an auto electric technician to charge me an arm and a leg for what might be a simple fix

SRS no communication was there pre swap so not surprising with that, ABS no communication is due to the PATS delete done on the pcm, ABS module isn’t recognizing the VIN of the pcm as far as I know so nothing crazy there. I’ve tried about 4 different programmers that were unlocked to try to load on the base tune file I have but every one is reading communication error, and cannot read the ECU strategy code. Could the loose ground wire have locked or damaged the pcm in only that regard? Corrupting the communication data and locking up the pcm?
