"If" your amp has speaker level inputs (accepts the connection from the speaker wires, not RCA connectors):
1 Disconnect the rear speaker wires from the speakers. Tap into them using a T-Tap (ask any stereo store for some...they're usually free)
2 Run the wires from the T-Tap to the amp
3 Run the output from the amp to the subs (make sure you're using a crossover)
Another way...
1 Disconnect Rear speakers
2 Run the wires to crossovers
3 Run Low output from crossover to amp's speaker level inputs
4 Run the Mid-high output from crossover to the factory rear speakers

aftermarket systems (both quality and well... quality is the biggest and most important aspect) are better than any stock system 1000 or 460 or 10000000000000000000000000.....
A voided stereo system warranty is like a voided music cd warranty... yup... you used it... yup you wanted something else... yup you replaced it... ok, now you have a warranty from the comapny that makes the system that you're using now.
Installing a much better aftermarket system will cost less and sound better than having a 1000 installed.
