OK my issues were similar. 2013 Mustang. iPhone 4. IOS6. Ford Sync.

I was able to send/receive bluetooth phone calls, but that's it.

Bluetooth Audio wouldn't work, it would just say "Connecting..."

USB audio wouldn't work, it would say "unavailable."

Mobile Apps constantly just said "No apps available" when Pandora was definitely running on my phone.

I unpaired/repaired my phone countless times, reset my car to default settings, talk with support and called my dealership who said it was probably an Apple issue and they couldn't do anything till Ford said something.

Finally I unplugged the fuse for Sync for about 30 secs, plugged it back it, repaired my phone and now USB Audio and Bluetooth audio work, but still no Mobile Apps.

I can live with that for now, but I really want Pandora working through mobile apps so I don't even have to touch my phone at all.

Next I'll wipe my phone, but man having to do all this is a pain.

One other thing - mobile apps w/ AppLink will not work via Bluetooth; only USB.

@ilmor, right. No Applink over bluetooth, only USB.

When I got my car back in April Applink worked flawlessly with iOS 5. Since getting my car there was another update iOS 5.1 and of course most recently iOS 6. I started seeing issues after iOS 5.1 update.

I seriously think this is a combined Apple and Ford issue, but the main complaint I see from folks is not being able to send/receive text messages on iOS6 since that's supported now, but I don't care about that. I just want my Applink working!!!

Since removing fuse for a few seconds; USB Audio and Bluetooth Audio have been working fine. I guess next thing to do is wipe phone.

Since my last post I've upgraded phones to the Galaxy S3. I'm currently running Jelly Bean 4.1.1. I've had to pull the SYNC fuse a few times because of the weird index full problem with my iPod. Every time I do that I have to redo my phone connection. It's always a bit of a hassle to get SYNC to find mobile apps but eventually it works. I usually have to try searching a few times, fire up Pandora manually on the phone, and eventually SYNC will see it. I've since removed the iPod and now just use a USB flash drive with my music. The index full issue has not happened since. Hopefully I won't have to jack with it for a while.
