Default Registering 66 Mustang

I'll try and not be long, I have a unique situation. have a 66 mustang that I had parked in my garage for 12 years. Recently I went to DMV to register and to my surprise I was told car belonged to pick your part in Orange, Ca and it was titled as non revival junk. I explained it cannot be since I have the car. Well after many conversations with DMV they gave me a laundry list of everything I need to register since it wan't fault of mine. The last 2 things I need to do are getting the light and brake inspection and visit to CHP to verify VIN. I can clearly see VIN and data info on door jamb but can't find VIN in hood area and it's probably not there since car has been in accident before. does anyone think I will have a problem trying to register car. Car has been in my family for 30 years and I have copies of old registrations with the old license plate frame. Any help would be greatly appreciated
