Well, IMO, the standard fords up till 66 used that standard ford key. They were the ones that were available at auto parts stores, and so on. The mustangs probably came original with the pony keys. Maybe people that have "original" keys that are standard, they were a spare set given by the dealer who made the copys from the standard ford key of the day. Just my little theory.
As I understand it the pony keys came with the pony interior cars. The standard keys came with the standard interior cars. That is for 65-6 only. Someone tell me if I'm wrong.

I guess it is really a moot point, buy my keys with the pony on them are original. I don't have a pony interior, and never did. My car is just a standard interior C code coupe. I guess this is a mystery we will never solve.
My keys that are (as far I know) the originals. They were found in the car and the car has sat since 1972 or so. The car is a 1965 GT with pony interior. I spose like someone above had posted though they could have been a spare set. Then again the cars were flying off the lots back then so it wouldn't surprise me at all if they just cut whatever keys they had available at any given time.
