Body Alignment
Some pics of the damage to my sail panel and the repair. You are in better shape then I was but I think that you probably have some big damage underneath as those areas rusted from the inside out. Cut out the swish cheese first and see what damage you have underneath. If it's bad, it would be best to get to it from the inside by removing the interior skin from the sail panel. You have pinholes to the left also. You should actually cut that out also. There is usually heavy rust within one inch of any pinhole on the backside. Mine's not a perfect repair but after some body filler it will be unnoticable.

First are you refering to seam at sail panel or the rocker. I belt cut his and re did the lead line with mar-glass. I was also working on fastback and didnt want to get into the roof. 3m makes a nice 2part seam sealer if you know anyone that works in a body shop they should have access to the aplicator gun this is nice for the rocker seam. Lay it in the gap and drag your finger across it that should give you the desired look. Remember to have all the bare metal primed before seam sealing. When you are done soak the inside of the 1/4 with rust-oleum. Put some cardboard on the ground and let it run out. Sorry if I bounce around to much on this. I beleive in doing as much as you can yourself. just use a little patience.and ask alot of questions.
