Default 68 motor mount issues

Hi, hope someone can help. 68 Mustang project I've been working on for years. Original 289 block, was rebuilt. Replaced the motor mounts when I had the engine out. Mounts lined up fine but the motor sits low. Went to put the fan on the water pump and it's hitting the shroud on the bottom...bad. Took some measurements off my 67 with a 289 and the 68 water pump shaft is about 1 inch too low. Unbolted the motor mounts from the block and jacked the engine up. Put the fan where it needed to be in the shroud. 3/4" gap between the block and the motor mounts (two 3/8" tall nuts stacked in the pic). I know there was differences with motor mounts around 67 and 68 but the new mounts on the 68 are identical in dimensions to the old ones I have on the 67. I bought the motor mounts at NPD. I bought another set at NPD (2257 I think was the number on the box) and they were identical to the ones on the car, so I took them back. I did not change the motor mount brackets on the 68 when the engine was rebuilt. They are original. Has anyone ran into this issue before and figured it out? Thanks for any help.

Are you sure that they were the exact same motor mounts?
