No they were not flush with the crank holes. I used a bolt extractor to get them out and then had to tap the holes. I got it all back together and it seems to be running fine. No more of what I thought was missing.

Didn't say it was the air filter. Said it was the Mass Air Flow sensor. Sorry if it didn't come across clearly. Trust me the MAF sensor CAN and WILL make it do that...ask a fool who knows.
