Default Efi computers/wiring

I am trying to retrofit my '69 coupe, automatic, with factory efi. I have read that it was best to use parts from an '89-93 5.0. I have so far bought an A9L computer and a junk yard wiring harness. The computer came from a manual car and I don't know about the wiring harness. Is there a major difference between the auto/manual computers/wiring harnesses or is it that as long as the output pins from the computer are wired to the correct sensor/actuator. I saw the o2 sensor harness on e-bay for a manual and the guy said there is a difference between it and the automatic one. Any advice on this swap would be appreciated. I think I have the manifold/fuel system handled.
