Disconnected Battery, PATS problem?

Disconnected Battery, PATS problem?
Hey, a buddy of mine had his 2000gt in storage for the last few months. Battery was disconnected. Reconnected it and went to start. it's cranking but not turning over.
Now, my last ford was a 96 and didn't have a PATS system, but i suspect that to be the problem.
on the right track?
If so, what's the fix? do i need to reprogram his key? if so, what's the procedure?
