Weak performance !!!! (2012 gt)

I have a used 2012 mustang GT that I have bought recently and it needed a clutch change so I toke to a garage and they changed it for me but I noticed a big
decrease in the performance of the car and the check engine light came on so I asked the guy who worked on the car and he told me you need to do a crank relearn and the dealer ship can do it for you so I took my car there and asked them to do a crank relearn for me the next day they told that the actual problem is not only the crank position sensor they told me you have wire harness damage in the gear box due to improper gear box installing, the wire harness is located somewhere above the flywheel I think. so I asked him to give me the misfire code and they were (p08-3, p1709, p0443, p0013, p0135)
I just wanna know what is the actual problem that is making my car have a low performance and low torque its really bad I don't car about the check engine light I just want the performance of the car to be back a before

Im not sure about the P08-3 unless you mean 803, that is a skip shift solenoid issue.
P0013 "B" Camshaft Position - Actuator Circuit
P0135 O2 Sensor Heater Circuit
P0443 Evaporative Emission System Purge Control Valve Circuit
P1709 – Park or Neutral Position Switch out of Self-Test Range
Bottom line is this, get the dealership who says the gearbox was improperly installed to write you a statement as such, take it to the garage that installed the clutch and complain.
Likely they did not disconnect every thing before lowering the trans and left them supporting the weight of the trans pulling wires or plugs apart.
Or when they reinstalled the trans they pinched the wires between the engine block and bell housing.

Im not sure about the P08-3 unless you mean 803, that is a skip shift solenoid issue.

Misfire means some spark plugs are not firing. If they do not fire, your no longer running on all of the cylinders....bad performance. The shop that replaced the clutch needs to fix it or pay for Ford to fix it....no other options.
