Don't even consider the throttle body, because the new stangs seem to get no real performance boost from them, and I have only heard of problems with them so far.
I would say go with headers or exhaust.

why dont you break down and get the full exhaust system. L/T headers, mid-pipe, and exhaust. it may be a little pricey but man, that 30+ extra HP is really worth it, especially when you tune for it also.

I voted exhaust not so much for a boost in speed but more for an ego boost and head turner factor. Gears would be my priority if acceleration and overall performance is what you're looking for. It's been said before but I think it's the most bang for the buck.
