+1 check the connections and make sure all the coil are secure. It sounds like something is not connected properly. Is there any chance you could have damaged a plug while cleaning them? If it's back firing and running rough you may be dead holing. Which would mean a plug is not firing for some reason. If you can't find a loose connection you may need to pull the plugs agian and check them, maybe you damaged something and didn't realize it.

I would think if it was a spark plug not firing issue that you would get codes for misfires on that certain cylinder.
Im going with something not plugged in all the way.....

You could have damaged a plug or if something is indeed not connected properly dead holing the engine isn't a good thing. If you can't figure it out in the morning take it to a mechanic. You don't want to be driving it around like that too much.

I believe there is a specific tool used to gap these plugs.
