Depends on the kind of tire you are running. The guys with the super soft racing tires will pull up to the water, rev it to spin the tires in the water to wet them, then do the burnout holding the brake (or line locks) and release the brake slowly and let the car drift forward. Then back into position.
If you don't have drag tires, it won't do you much good. I would avoid the water as much as possible, and just rely on the stickiness of the track. There's no real need to heat up tires that will not benefit from it.

Slicks only: drive around the water box and then when the track official signals back in to the waterbox just so your tires get a little wet. Pull forward OUT of THE WATER BOX before you start your burnout.
Then you stop in front of the waterbox and hold your brakes. Select 2nd gear for your burnout. Give it gas slow at first, then let off brake slightly (not enough to move though). As your tires break loose add more gas and bring the RPMs up for a few seconds until you are billowing white smoke, release the brake and roll forward to stage. Dont burn out in the water box.
Never ever pull in the water box with street tires either. You will pick water up in the grooves of your street tires, it will spray up on your wheelwells. Then when you stage it will drip on to the track right where you are going to launch. You will lose traction and create a dangerous situation for the next car.
If you are running street tires just pull around the water box. Back up but not to the water box, stop on dry pavement. Hold the brakes and do the same type burnout above but just for a second or two to clean the debris off your tires.
