Idle problem
Rough idle for how long? If it doesn't do it any other time, it isn't a clogged fuel filter or dirt some where. It would do it all the time in those times. I think it is a combination of it sat for an extended length of time and it is cold.
I don't have a good answer to your question. However, I have noticed that my 2005 GT is noticeably louder (the exhaust actually sounds better) at cold startup, which probably means the engine controls are doing more than just running richer to overcome the cold engine. If your car's computerisn't making the right adjustments to compensate for the cold engine, it will probably cause driveability problems at startup.
My best guess would be a fuel pressure problem. Your car needs a constant high pressure fuel feed, and a partially clogged filter or a fuel pump that is slow coming up to full pressure could cause startup problems. Its probably also causing full throttle fuel flow problems, but the reductionmight so slight that its hard to feel.
