Rear O2 sensors can only be turned off in the tune using the Advantage III software

The Adantage software is what the people who modify the tune use. They modify the parameters with the software and then send you the tune file and you upload it to your tuner. The hand held tuner has a few parameters you can change (global timing, gear ratio, shift firmness, etc..), but the advantage software can modify pretty much every parameter in the entire ECU.

You can't put anything in. You can select one of several tunes you may have on your hand held. When you choose the tune you are loading, you can modify a few paraemeters as mentioned above (gear ratio, idle speed, rev limiter, etc). Ther is no place you can choose mods that you may have added. You have to have a tune made for your car. The SCT tuners (the guys who tune cars with SCT) use Advantage software to write your tune.
When you pay for a tune ask them to turn the rear O2 sensors off.
That is all that is needed with an off-road pipe.

Most tuners should know to turn the rear O2 sensors off when you tell them you have an O/R X, but it wouldn't hurt to make sure you specify that they should be disabled.
