If your car is still under warranty, there's actually a TSB on this.

Sounds like the synchro issue. My transmission was replaced under warranty after the second time in to service the cold second to third grind.
When I had the issue, one way to avoid it was to skip the first 2nd-3rd shift, going directly from 2nd to 4th, as you have noticed, after a few minutes of driving it isn't apparent anymore.

Funny, I just had my tranny replaced under warranty and its acting funny all over again. When it's cold, it feels like crap. Period. First to second shifts, hangs up.......second to third, hits a wall mid-way. TR-3650 sucks.

My VW did it, my Wrangler did it, and now my mustang does it. Gears have to warm up first in such cold weather.
