Computer tune/misfire
Hi I am new to the forum as I have bought a 96 that was originally a v6 and has had a 4.6 and 5 speed manual trans swapped into it from what I can get w my scan tool the engine is out of a crown Vic. Currently the car misfires and runs poorly especially under load trying to drive I have a boat load of codes including automatic transmission codes, ignition coil primary b and c, a cylinder 4 misfire, egr(the system has been deleted) and maf that showed up after I replaced the maf. Wondering if the computer being out of a crown Vic could be causing me some issues w the manual trans and if anyone has any recommendations on places to send it to get it tuned out

Not sure if this had the issues before you bought it. It's going to be fun trying to figure out what's wrong.
First question is, is the ECM/PCM out of a crown vic or a mustang? Crown vic didn't come with a manual so, if they simply took the ECM/PCM and dropped it in with the manual tranny, that's a big problem. Mechanically the crown vic and mustang use similar engines but, electronically is another story. What year crown vic? Which tranny (model and year). So many questions.

Probably needs spark plugs and coils, you can remove your spark plug and inspect, if unsure swap your plugs / tranny, egr codes are normal under the current conditions. The maf sensor code is cause you got no EGR. Your plugs can give you a good idea of the engine health. EGR delete on that engine might make it run richer.
All good points from Aaron2, start with the basics. The misfiring could also be the spark plug wires are connected in the wrong firing order. You'll have to find out what the firing order is for the Crown Vic to see if it's different than the 96 Mustang. Given the car identifies as a crown vic, it's likely the ECU/PCM is from the same donor car so, it's expecting a crown vic firing order.
