I don't believe any of us that are tracking the S197 have changed out the master cylinder.
A search of the ford Performance catalogue shows the following;
1) Mustang FR500s Race Car ----competing in the Ford Racing Mustang Challenge for the Miller Cup. The Mustang FR500S features the following ---Ford Racing/Brembo® 4-piston 14" front brakes with race pads front
and rear; race ABS calibration, Rear: Ford stock Master Cylinder: 2008 SVT
2) Mustang FR500c Race Car - A turn-key ready-to-run steed for Grand Am Cup GS class --The Mustang FR500C features the following -- Front Brembo® 4-piston, Rear: Ford – stock, Master Cylinder: Ford Racing
So it appears that in the FR500s they use the GT500 Master cylinder and in the FR500c they use a different master cylinder. I am not aware of the differences between the GT Master cylinder and the GT500 master cylinder.
It may be that your 2005 has more miles on it and thus something has happened to the stock master cylinder.

What I'd at the very least want to know before even considering a different M/C is how the bore size(s) in it compare to what you've got. Seemingly small differences in M/C bore size can have substantial effect on things like pedal force required, pedal travel required, and even front:rear braking balance.
I'm not saying that it couldn't work, just that you really want to know how it compares to the OE M/C that you have before you go any further.
